Wanting to do this but offer the links in the affiliate ads area. Is it possible to use a plugin like "page-links-to" to do the redirect? That is, create a dummy post on the site where the affiliate program resides then have "page-links-to" redirect to the external site?
In my situation I am actually putting my affiliate plugin on a sub-site of the main WP site because the plugin conflicts with the theme I am using. So, I have a WPMU set up with the main site having the content and the subsite having the payment gateway. In the payment site I have WP E-store and wp-affiliate running. Can I send people to the main site with the normal affiliate code, or do I have to redirect through the sub-site? To be clear, the affiliate plugin is not activated on the main site. It is activated on the sub-site but the plugin files are in the normal plugins folder for the whole site.
The "page-links-to" plugin sounds like an easy fix and I could use it for any redirect. Let me know if you think it will work.

You need to use the site that have the Affiliate plugin installed. Basically it needs a link to the "redirect.php" script that comes with the affiliate plugin.
As I understand it, the redirect link has to be done on a case by case basis, right? I can't have it in the manage ads section with automatic affiliate code insertion. Is this correct?
In a wpmu set up, if the affiliate plugin is running on a seperate site inside the wpmu set up, can I still send people to the main site and trigger the affiliate? Since they are on the same domain? Or does it have to go to the site that has the plugin installed. I've experienced conflicts with your plugin, so I have it running on its own sub-site in a wpmu set up for payments only.
When you create your add you can use the pass thru link as the target page URL and the plugin will create an ad that is by default a pass thru link. A WPMU install works just like separate WordPress install except you can control everything from one admin (network admin). It doesn't mean that if a plugin is installed on a sub-domain only it will affect the main site too.
The following might be an easier example for you understand:
Can you only activate the "Akismet" plugin in a sub-domain of your WPMU plugin and expect it to block spam comments on all of your sites? The answer is no. Any WordPress plugin will work in this same manner.
In your case, using the satellite affiliate plugin AddOn might be an easier solution. The satellite affiliate plugin is a small helper plugin that we developed. You can add this plugin to your other wordpress installs (where the main affiliate plugin is not installed) and it will communicate with the main affiliate plugin to track clicks.
